Hello!
We have your superior theme installed on website
http://www.pmq.pl .
For testing purposes we have copied this website to this address:
http://www.mioduszewski.nazwa.pl/pmq_kopia2/First we have updated theme to latest (2.0.13) version, then afterwards we did wordpress to 4.5 version.
And this testing site looks terrible. Looks like we lost some CSS records, some parts of website just dissapeared or stopped working properly. Can this be problem with the theme update or the fact, that this website is on different address then the licence is registered on?

On your testing site you have JavaScripts errors and that is why it looks bad. Maybe some plugins are not compatible with new WordPress. There is new version of jQuery in new WP which makes some plugins crash.
Try disabling plugins as described here http://support.apollo13.eu/discussion/12/before-you-ask-read-this-#debug_issue
With kind regards.
But there is some more places that have been changed since this update like this:
http://mioduszewski.nazwa.pl/pmq_kopia2/doradztwo-zarzadzania-projektami/
http://www.pmq.pl/doradztwo-zarzadzania-projektami/
The color of accordion is different (red became default again). Is this normal for updating theme?
There should be always something to change/repair after every update?
I sense your frustration here, and I can relate to it. Inconsistency in VC was reason why we took down Superior theme from market for almost year. We as theme authors were doing everything to make theme behave consistent across updates, but we just couldn't keep up with what Visual Composer were doing. You can read more here if interested http://support.apollo13.eu/discussion/2964/superior-2-back-to-themeforest
Anyway, try adding such custom CSS in theme settings till they fix it and we will release it as update: With kind regards.
