Is it possible to control the order of the items in the main menu? Furthermore is it possible to have a home page, that is not present in the menu at all. So one would land on it, and if one clicked on the logo it would go to it, but it would not appear in the menu.

Yes, it is normal Wordpress function. Just go to Appearance->Menus, create some menu, more info here http://apollo13.eu/docs/spaceship/#!/installation_update_after_installation
