Missing Navigation
I went and updated the colors to my theme and noticed that the preloader was taking too long to load. I went back into the settings panel and removed the preloader. It appear as though twitter was not active so i removed the widget. Now i have no navigation and the icons are not aligned properly.

All your issues tells like there could be JavaScript error. If you installed any plugins beside that required by theme try deactivating them like explained here http://support.apollo13.eu/discussion/12/before-you-ask-read-this-#Item_1
However I have just been on your site and everything works for me. Maybe you have some cache plugin installed?
